PandaDoc QuickBooks Integration

Turn each signed PandaDoc proposal, its pricing table and the payment taken on signing into a QuickBooks Online invoice that matches what the client signed.

PandaDoc already creates QuickBooks estimates and invoices on its Business and Enterprise plans. A PandaDoc QuickBooks Online integration from Autymate works alongside PandaDoc's own, so nothing posts twice, and covers what month end needs as well: discounts that reach the invoice, one customer per client and the right company for every workspace.

Does PandaDoc Integrate with QuickBooks?

Yes, you can integrate PandaDoc with QuickBooks Online using Autymate. PandaDoc's own integration, on Business and Enterprise plans, creates a PandaDoc QuickBooks estimate when a document is sent or an invoice when it is completed. A PandaDoc QuickBooks integration from Autymate works alongside it and adds the accounting rules: discounts on their own lines, each invoice checked against the signed total, customers matched once, and the right company for every workspace.

  • What PandaDoc's Native Integration Does

    • Creates a QuickBooks estimate when a document is sent, or an invoice when it is completed
    • Converts an accepted estimate to an invoice and sends it to the customer, if you turn that on
    • Matches a QuickBooks customer on the fields you choose, or creates a new one
    • Adds new pricing-table items to the QuickBooks catalog under one income account
    • Leaves discounts and taxes behind: PandaDoc's help center says they do not transfer
  • What Autymate Adds When You Connect PandaDoc to QuickBooks

    • Discounts posted as their own line, on the account your accountant chose
    • Each line on the income account chosen for that item
    • Duplicate checks on every document, so an edited and resent proposal becomes one invoice
    • A new item or an unmatched customer held for review, with the reason
    • Routing to the right QuickBooks company or class for each workspace or team
    • The same books open to the 300+ other tools Autymate connects

What Can a PandaDoc QuickBooks Integration Use?

Six things about a signed PandaDoc document and its workspace decide what reaches QuickBooks.

  • Document Status and Document ID

A PandaDoc document moves from Draft to Sent, Viewed, Completed and, when a payment step is attached, Waiting for payment and Paid. Completed is the usual moment to invoice. PandaDoc's API edits and resends a document under the same ID, and Autymate checks that ID to know a deal is already invoiced.

  • Pricing Tables, Quote Builder and the Catalog

Line items live in a pricing table or, on newer accounts, a Quote builder block. PandaDoc's native integration can pull QuickBooks products into a pricing table but not into Quote builder, and its September 2026 upgrade note advises QuickBooks Online integration users to keep pricing tables for now. Autymate reads either one and maps each item to one QuickBooks Product/Service and income account.

  • Discounts and Taxes

A pricing table can discount a line, discount the whole document after line discounts, and add tax per line or on the total. PandaDoc's help center states that discounts and taxes do not transfer to QuickBooks Online. A $240.00 discount on a signed proposal is missing from that invoice, so Autymate posts it as its own line.

  • Recipients and Customers

The person who signs is a contact with an email, while the customer in QuickBooks is usually the company, and the bill often goes to someone else. The native integration matches on whichever fields you map and creates a new customer when nothing matches. QuickBooks requires display names to be unique across customers, vendors and employees, and PandaDoc can map only the first three active text custom fields on QuickBooks sales forms.

  • Optional Items, Quantities and the Grand Total

Recipients can tick optional items or change quantities before they sign, and PandaDoc updates the QuickBooks estimate only at completion. The signed grand total is the figure the client agreed to. Autymate adds up the invoice lines and compares them with it before anything posts, and a difference waits for review.

  • Payments, Currency and Workspaces

A Collect payment step takes the money through Stripe, PayPal, Square, Authorize.net or QuickBooks Payments, usually on signing. PandaDoc's QuickBooks Payments integration is for U.S. accounts and matches the payer by billing email. Stripe pays out to the bank in batches, usually net of its fees, so a bank deposit rarely equals one invoice. The native integration expects the same default currency in PandaDoc and QuickBooks.

Standardize PandaDoc-to-QuickBooks Workflows Across Workspaces and Entities

With Autymate, each PandaDoc workspace or business line posts to its own QuickBooks company or class.

  • Company-Aware Routing

Say Ridgeline IT sells managed IT and one-off projects, and Ridgeline Security LLC sells security assessments as a separate company with its own tax filings. Both send proposals from PandaDoc. Autymate routes on the workspace a document is sent from, or a required Entity variable on its template, never on the name of the person who signed, so each invoice reaches the right QuickBooks company.

  • Items Mapped Once

Network setup, the per-seat plan and the new-client discount mean the same thing in every workspace, so Autymate points each item at one QuickBooks Product/Service in every company file. When Ridgeline opens a Cloud team or Ridgeline Security starts selling managed IT, their first invoices post to income accounts already approved for the group.

  • One Approved Difference

Ridgeline's Projects team wants its setup work on Installation Income rather than Project Income, so it reads apart from setup sold with managed IT. That is its one approved change, and discounts, managed IT and the invoice-total check work the same way for every team and workspace.

  • Workspaces, Teams and Classes

PandaDoc applies its QuickBooks settings to one whole workspace, and extra workspaces come with Enterprise or as a paid add-on on Business. Autymate posts sales teams that bill under the same company as classes in that company's QuickBooks file, and sends a team that is its own legal entity to its own QuickBooks company. On QuickBooks Online Plus, classes and locations share a cap of 40.

What Should a Signed PandaDoc Document Create in QuickBooks?

Three designs fit proposal-led businesses, and your accountant picks one before the first document posts.

  • An Invoice at Signature

Nothing reaches QuickBooks until the client signs, then the completed document becomes one invoice with each item on its own line. Fixed-scope work fits best, and the books never carry estimates for deals that did not close.

  • An Estimate at Send, Invoice at Signature

Every sent document appears as a QuickBooks estimate, so open proposals can be reported from QuickBooks, and the signed document turns it into an invoice. Expect voided estimates in reports when proposals are edited and resent, while Autymate marks a lost deal's estimate rejected so it does not stay open.

  • A Deposit Now, the Balance Later

The client pays, say, half on signing. That money sits against an accepted QuickBooks estimate or as a customer deposit until the work is delivered, then the balance is invoiced on delivery or in stages and the deposit is applied to it. Accounts Receivable shows exactly what is still owed.

Reconcile One Signed Proposal from PandaDoc to the Bank

One onboarding proposal with sample figures, followed from PandaDoc proposal to QuickBooks invoice to the bank deposit.

  1. Read the Completed Document

Ridgeline IT sends Alder & Pine Dental an onboarding proposal: network setup at $2,400.00 with a 10% new-client discount, and managed IT for 6 workstations at $75.00 each, $450.00 for the first month. The office manager signs on October 6, the document moves to Completed, and Autymate reads its grand total of $2,610.00. No item on it is taxable in this example.

  2. Check the Lines Against the Signed Total

Autymate adds up the lines: $2,400.00 of setup, less the $240.00 discount, plus $450.00 of managed IT comes to $2,610.00, the same as the grand total. Built from item prices alone, the invoice would read $2,850.00. A 10% discount at the foot of a QuickBooks invoice would not fix it either: it applies to the whole $2,850.00 and takes off $285.00.

  3. Post One Invoice with Three Lines

Autymate posts the invoice dated October 6: Network setup $2,400.00 on Project Income, a discount line of minus $240.00 on Discounts Given beneath it, and Managed IT, October, $450.00 on Managed Services Income. Accounts Receivable and Discounts Given are debited $2,610.00 and $240.00, the two income accounts are credited $2,850.00, and the invoice carries a reference to the signed PandaDoc document.

  4. Hold the Add-On Nobody Has Mapped

On October 9 the account manager sends Alder & Pine an add-on for after-hours support, a new pricing-table item. When it is signed, it has no QuickBooks Product/Service yet, so Autymate holds it for review rather than landing it on a default income account. Ridgeline's bookkeeper maps it to Managed Services Income once, and every later document uses that mapping.

  5. Match the Payment and Bill Month Two

Alder & Pine pays the $2,610.00 by card straight after signing, through QuickBooks Payments. The invoice already exists, so Autymate records the payment against it instead of letting a second sale be recorded, and nobody emails the client a bill they have already paid. QuickBooks deposits the $2,610.00 less its processing fee, so the net amount in the bank feed matches that deposit. The $450.00 fee recurs, so from November Autymate bills it on a monthly invoice that keeps the same document reference.

How PandaDoc Edits, Discounts and Deposits Reach QuickBooks

Autymate follows one approved rule for edited proposals, discounts, new items and payments taken on signing.

How PandaDoc Edits, Discounts and Deposits Reach QuickBooks
SituationWith PandaDoc's native settingsWhat QuickBooks receives with Autymate
A proposal carries a 10% discount or a footer discountThe invoice is built at full priceAutymate posts the discount as its own line, and the invoice equals the signed total
A sent document is edited and sent againThe first estimate is voided and a new one is created, so one deal carries two estimatesAutymate's duplicate checks stop the edited document becoming a second invoice
Tax is set in the pricing tableQuickBooks Online automated sales tax in the US works out its own figure from the addressAutymate posts the figure your accountant chooses, PandaDoc's tax column or QuickBooks sales tax, and holds a difference from the signed tax for review
A new item is added to a pricing tableIt is created in the QuickBooks catalog under the one income account set for the workspaceAutymate holds it for review, named, until your team maps it to a Product/Service and its income account
The client is "Alder & Pine Dental" in PandaDoc and "Alder and Pine Dental, PLLC" in QuickBooksA match on name finds nothing and creates a second customer, and a name already used by a vendor or employee is refusedAutymate ties Alder & Pine's recipient record to the QuickBooks customer that already exists, and holds a client that matches no existing customer until your team says which it is
A card payment is taken through QuickBooks Payments on signingThe payer is matched by the billing email entered at checkout, and the payment still has to meet the invoiceAutymate records the payment against the invoice once, so the deposit is counted one time
A client pays through Stripe on signingStripe pays out in batches, net of its fees, and PandaDoc does not describe how the payout is recorded in QuickBooksAutymate records each payment against its invoice and the Stripe fee on its own line, so the payout ties to the bank deposit
The recipient ticks an optional item or changes a quantityThe estimate is updated only when the document is completedAutymate builds the invoice from the completed document, so it carries the quantities and items as signed
A proposal is declined or expires after an estimate was createdPandaDoc does not describe any change to the QuickBooks estimate, so expect it to stay openWith an invoice-at-signature design no estimate exists to clear; with estimates, Autymate marks the lost deal's estimate rejected

Do More Than Create a Record When a PandaDoc Document Completes

Autymate's PandaDoc QuickBooks automation checks every completed document, its lines and its customer before posting.

  • Map

Autymate points every pricing-table item, discount type and recurring fee at one QuickBooks Product/Service or account, and every workspace or team at a company file or class. Your accountant signs off that list before go-live, and a pricing-table item added afterwards is held, not guessed, until someone maps it.

  • Validate

Autymate asks three questions of every completed document before it posts: are all its items mapped, do its lines sum to the signed grand total, and does the recipient match a customer already in QuickBooks? An exception holds that document only, and your team sees which line raised it.

  • Prevent Duplicates

Autymate runs its duplicate checks before anything posts, so a proposal edited and resent five times still becomes one invoice. A customer already in QuickBooks is linked, not created again.

  • Reconcile

Autymate reconciles every invoice to its PandaDoc document: each keeps its QuickBooks number and carries a reference to the document. When the books close for the month, any invoice line can be traced back to the proposal it came from, so a question about a line or a discount is answered from the document the client signed.

  • Monitor

Autymate's team watches each run, and a document held for an unmapped item or an unconfirmed customer is flagged to your team with the reason it was held.

Native PandaDoc, Zapier, an API Build, or a Managed Integration?

Each route moves PandaDoc data into QuickBooks. They differ in who owns the accounting rules.

Is PandaDoc's Native QuickBooks Integration Enough?

Simple single-company invoicing can stay native; discounts, deposits and several companies need more.

  • The Native Integration Is Usually Enough When

You invoice one QuickBooks Online company from one workspace, your proposals rarely carry a discount or tax, and each pricing-table item already exists in QuickBooks. Someone checks each invoice in QuickBooks before it goes out, and payments are recorded there by hand.

  • Autymate Is Worth Adding When

Autymate pays off when proposals carry discounts, tax or optional items, when clients pay on signing, or when your team sends from more than one workspace or company. It also helps when payroll, payments and other systems post to the same books.

Where Autymate Fits: keep the parts of PandaDoc's integration that already work for you, such as pulling QuickBooks products into a pricing table. Autymate works alongside PandaDoc's own QuickBooks integration so nothing posts twice: each estimate, invoice and customer has one source from the first document on.

From PandaDoc Document to a Monitored QuickBooks Workflow

Five steps take you from reviewing your PandaDoc templates to the first signed proposal invoiced and monitored.

  1. Review Your Templates and QuickBooks Setup

We review your PandaDoc plan and its API access, the templates your team sends, their pricing tables or Quote builder blocks, discounts, tax columns and payment steps, and what PandaDoc's native integration is set to create today. In QuickBooks we check Products and Services, income accounts, the closing date, classes and whether you run one company or several.

  2. Agree on the Accounting Outcome

Your accountant chooses the design: an invoice at signature, an estimate first, or a deposit and a balance. They decide where discounts post, which tax figure stands, where payments taken on signing are recorded, who sends the invoice to the client and which company each workspace belongs to. Autymate builds those choices into your rules.

  3. Map from Proposals You Have Already Signed

We build the mapping from documents your clients have already signed, so the items, discounts and recurring fees on them are mapped before a live invoice posts.

  4. Test Real Documents

We run real cases end to end: a discounted proposal, a document edited and resent, a ticked optional item, a near-match client name, a card payment on signing, and an invoice your bookkeeper corrects in QuickBooks before the document changes again in PandaDoc. Then we compare QuickBooks with PandaDoc, document by document.

  5. Go Live on the Next Signed Document

When the PandaDoc QuickBooks Online integration goes live, Autymate reads the next completed document through PandaDoc's API and posts it by your approved rules. A document the rules cannot place is held for review, and Autymate support works through it with you.

What Changes in QuickBooks When a Signed PandaDoc Document Posts

A month of signed proposals as it reads in QuickBooks with Autymate's PandaDoc QuickBooks automation in place.

  • Invoices That Match What Was Signed

Every invoice reads the grand total the client agreed to, so nobody issues a credit memo to fix it.

  • Revenue on the Right Accounts

Setup work, monthly fees and add-ons post to the income accounts chosen for them, not one default account for every new item.

  • One Customer per Client

Accounts Receivable shows one balance per client, not two near-identical names.

  • One Set of Books for Every Source

Autymate connects QuickBooks with 300+ other tools, so payroll, payments and your other systems post to the same accounts and classes as the invoices PandaDoc starts.

PandaDoc QuickBooks Integration FAQs

Yes, you can integrate PandaDoc with QuickBooks Online using Autymate.

PandaDoc also offers a native PandaDoc QuickBooks integration on its Business and Enterprise plans, for U.S. and non-U.S. QuickBooks Online companies, and unlike the 2022 connector it does not require QuickBooks Online Advanced. The native integration creates estimates and invoices and matches customers. Autymate works alongside it so nothing posts twice, adding discount lines, customer checks and company routing, each signed off by your accountant before the first document posts.

To connect PandaDoc to QuickBooks natively, an account owner, Admin or Manager opens Settings, then Integrations, Accounting, QuickBooks Online, and connects.

They then choose estimates or invoices, an income account for new products and the customer-matching fields. With Autymate, we configure the connection for your workspace and prove the mapping on proposals your clients have already signed.

PandaDoc's help center states that discounts and taxes do not transfer from PandaDoc to QuickBooks Online, so a PandaDoc QuickBooks sync builds the invoice from item prices alone.

A discounted proposal arrives higher than the signed total. With Autymate, the discount posts as its own line, and tax posts at the figure your accountant chooses, PandaDoc's or QuickBooks'.

Yes.

A PandaDoc proposal to QuickBooks invoice handoff is the native integration's main job: the invoice is created when the document reaches Completed. Autymate's PandaDoc QuickBooks invoice integration posts that invoice with each item on its own income account and a reference to the PandaDoc document. You choose whether QuickBooks emails it to the client or, when the client has already paid in PandaDoc, it stays in QuickBooks as a paid record.

PandaDoc voids any estimate created from a document when you edit it, and creates a new estimate when you resend it, so one deal can carry a voided and a live estimate.

Recipient choices update the estimate only at completion. With Autymate, duplicate checks keep one invoice per signed document.

A card payment taken through QuickBooks Payments on signing is recorded by QuickBooks itself, and one QuickBooks Community user found the deposit posted twice after creating the invoice by hand.

Receive the payment against the invoice instead; if a duplicate exists, delete it, undo the bank-feed entry and use Find match. With Autymate, the payment is recorded once, against the invoice it pays, so the deposit posts one time.

PandaDoc's native integration matches customers on the fields you map and creates a new customer when nothing matches, so a slightly different company name becomes a second customer.

Match on a stable field, such as a client ID, and turn on the option not to overwrite a QuickBooks customer once it is matched. With Autymate, a client that matches no existing customer waits for your team to confirm.

PandaDoc's QuickBooks integrations are for QuickBooks Online, and its QuickBooks Payments article states that the desktop version is not supported.

Autymate also posts to QuickBooks Desktop, so a business keeping a Desktop company can include it in its PandaDoc workflow.

Yes.

A build on PandaDoc webhooks listens for document state changes and posts through the QuickBooks Online API, faster than IFTTT's applet, which checks every 5 minutes on Pro or hourly on Free. Plan for PandaDoc's documented behaviour: deliveries are not retried automatically, several events can arrive in one payload, and each carries a stable event ID for spotting repeats.

PandaDoc's native integration creates one invoice when a document completes.

A deposit and a balance, milestones or a monthly fee from one signature need QuickBooks progress invoicing against an accepted estimate, a QuickBooks recurring invoice, or a separate schedule. With Autymate, one signed document starts each of those invoices on the schedule your accountant approves.

Yes, with Autymate.

PandaDoc applies its QuickBooks settings to a whole workspace, and with Autymate the workspace or an Entity variable on the template picks the QuickBooks company, so each legal entity's invoices reach its own file. A team that shares a company with others gets its own class rather than its own file, and every extra QuickBooks Online company carries its own subscription.

No.

PandaDoc's QuickBooks Payments integration does not support non-U.S. QuickBooks accounts, while its QuickBooks Online integration works with both U.S. and non-U.S. accounts. Businesses outside the US can still create estimates and invoices natively and collect payment through another payment gateway PandaDoc supports, and Autymate records the payment against its invoice in QuickBooks.
