Stripe QuickBooks Integration

Stripe deposits the net. Get Stripe sales, refunds and invoice payments into QuickBooks Online at their full value.

Intuit's Stripe Connector by QuickBooks imports Stripe transactions into the For Review tab. Autymate builds the Stripe QuickBooks Online integration around your chart of accounts: each Stripe product posts to the income account you choose, Billing payments settle the open QuickBooks invoices they pay, and each Stripe account posts to the company that owns it. Autymate connects Stripe and QuickBooks alongside 300+ other tools.

Does Stripe Integrate With QuickBooks Online?

Yes, you can integrate Stripe with QuickBooks Online using Autymate. Intuit also offers its own Stripe Connector by QuickBooks, which imports Stripe sales, refunds, fees and payouts into QuickBooks Online for review. When you connect Stripe to QuickBooks with Autymate, the integration follows your accounting rules: which income account each Stripe product posts to, which QuickBooks invoice a payment settles, which company each Stripe account belongs to, and what waits for review.

  • Stripe Connector by QuickBooks

    • Imports Stripe sales, refunds, payouts and adjustments with gross, net and fee amounts and line items.
    • Matches products by item name, and uses a default "Stripe Sales" item when no name matches.
    • Records each payout as a bank deposit, with fees in a Stripe Fees expense account.
    • Imports up to two years of history; new transactions usually appear within two hours.
  • Stripe QuickBooks Integration With Autymate

    • Sales post at their full value, with Stripe fees on their own line and each payout matched to its bank deposit.
    • Each Stripe account posts to the QuickBooks company that owns it.
    • One mapping template covers every Stripe account, with approved differences.
    • A charge with no mapping is held for review with the reason.

What Can a Stripe QuickBooks Integration Use?

Every Stripe charge leaves a trail of fees, refunds, taxes and payouts your Stripe accounting integration can read.

  • Charges, Fees & the Net

Every Stripe charge carries three numbers: the gross sale, Stripe's fee and the net that goes into your payout. Stripe tags each one with a reporting category, such as charge, refund, dispute or payout, and recommends that field for accounting.

  • Billing Invoices & Subscriptions

Payments collected through Stripe Billing carry their invoice and subscription IDs. When the same invoice was also raised in QuickBooks, a payment imported as a new sale counts that revenue twice. The payment has to settle the QuickBooks invoice instead.

  • Refunds & Disputes

When you refund a card payment, Stripe keeps its original processing fee, so none of the Stripe refunds QuickBooks receives brings that fee back. A dispute withdraws the disputed amount plus a $15.00 fee in the US, and the outcome can take two to three months, often landing in a later period than the sale.

  • Payouts & Their Timing

A payout moves the net Stripe balance to your bank; it is a transfer, not income. Stripe's report groups each payout by its estimated arrival date, and Stripe works in UTC, so charges from the last days of a month often reach the bank in the next one. Its payout reconciliation report cannot tie an Instant Payout to specific charges.

  • Products, Customers & Tax

Intuit's connector matches Stripe products to QuickBooks items by name and falls back to "Stripe Sales". Customers match by name or go to one default customer. Stripe Tax records tax when an invoice is finalized, which can come before payment, so tax collected belongs in Sales Tax Payable.

  • Holds, Reserves & Capital

Money Stripe holds in reserve is still yours and sits as an asset. Stripe Capital repayments come out of your sales before the payout and repay the advance and Stripe's flat fee, so they reduce a liability rather than your revenue. Intuit's connector lists both among the entries inside a payout.

Plan for Multiple Stripe Accounts and Entities

Multiple Stripe accounts QuickBooks has to keep apart each carry their own balance, payouts and bank.

  • What Mixing Two Accounts Looks Like

In 2023, before Intuit's connector, one owner who imported two Stripe accounts into a single QuickBooks Stripe account summed up the result: "My stripe account within QB has become a giant mess!"

  • Each Stripe Account to the Company That Owns It

When a software company and its services company each run their own Stripe account, each account posts to its own QuickBooks company with Autymate. Both follow one mapping template, with approved differences where one entity sells something the other does not.

  • Stripe Organizations

Organizations put several Stripe accounts under one owner for combined reporting, and Stripe lists franchise groups among the uses. The reports are combined; balances, payouts and bank accounts stay separate, so the accounting still runs account by account.

  • Stripe Connect Platforms

On a Connect platform, whether the platform or the connected account carries a charge, its refund and its dispute depends on the charge type. Autymate builds the posting around the charge types you use, with application fees, transfers and each connected account on accounts of their own.

Why a Stripe Payout Never Matches the Day's Sales

Stripe payout reconciliation QuickBooks users can follow starts from one day of charges and ends at the bank.

  1. Gross Charges

One owner asked: "do I record the full amount or only the amount Stripe has deposited into our bank account?" The full amount. Our example business captures 40 card charges of $250.00 on Wednesday the 30th: $10,000.00, the figure QuickBooks should show as sales.

  2. Stripe's Fees Come Off

At 2.9% plus 30¢ a charge, Stripe takes $7.55 from each one: $302.00 in fees, deducted before anything reaches the bank.

  3. Last Week's Refund

A customer from last week gets $250.00 back, taken out of this payout.

  4. A Dispute and Its Fee

A customer disputes an August charge, and Stripe withdraws the $250.00 plus its $15.00 dispute fee.

  5. The Payout

$10,000.00 less $302.00 in fees, the $250.00 refund, the $250.00 disputed charge and the $15.00 dispute fee leaves $9,183.00. On a two-business-day schedule it lands on Friday the 2nd, in the next month.

  6. In Transit at Month-End

At the close on the 30th, $9,183.00 is on its way from Stripe to the bank. Booked through a Stripe Clearing account, a holding account for money Stripe owes you, it waits there until Friday's deposit brings the balance to zero.

How Exceptions Are Handled in a Stripe QuickBooks Sync

When a Stripe record needs a decision, it waits for your team with the reason attached.

A Stripe payment for an invoice already in QuickBooksImported as a new sale, the same revenue appears twice and the original invoice stays open.Autymate applies the payment to the open QuickBooks invoice. A payment with no matching invoice is held.
Stripe's fee withheld from every payoutAn invoice matched to its deposit comes up short by the fee, so the match never balances.Autymate posts invoice payments at full value and each fee once to your fees account, with a reference back to Stripe.
Payouts that never clear Undeposited FundsSales wait in Undeposited Funds while payouts are categorized on their own, and the balance keeps climbing.Autymate clears the charges each automatic payout contains from the holding account, so the balance stops climbing.
A payout that crosses month-endThe charges belong to September and the deposit arrives in October, so the bank and the books disagree on the 30th.Charges post on their own dates, and the deposit clears Stripe Clearing on the day it lands.
Refunds netted into a payout, sometimes leaving it negativeThe deposit comes in smaller than the sales it pays out, often because an earlier sale's refund came out of it, or Stripe debits the bank instead. Each refund posts on its own line, dated when Stripe took it, with a reference back to Stripe.
Two tools posting the same Stripe accountSwitching connectors, or running one beside a bank feed, puts the same sale or fee in the books twice.Autymate assigns each Stripe account to one tool from a set cutover date, so nothing posts twice, and its deduplication checks skip any record already posted.

The Checks Every Stripe Run Passes

Stripe QuickBooks automation checks each run before it posts and keeps watching after it lands.

  • Product Mapping

Every Stripe product and price is checked against the approved mapping before posting, so a plan added in Stripe last week waits until your team maps it.

  • Invoice Matching

Autymate matches each Stripe payment to its open QuickBooks invoice before posting, so revenue is never counted twice.

  • Duplicate Prevention

Deduplication checks each Stripe record against what Autymate already posted, so a rerun does not post it twice.

  • Held for Review

Anything the rules cannot place is held with the reason and what to check, and stays out of the books until your team decides.

  • Monitoring

Autymate's team monitors your runs and catches exceptions early, while the decisions stay with your team.

Keep Intuit's Stripe Connector, or Add Autymate?

  • Keep the Stripe Connector When...

One Stripe account feeds one QuickBooks company, your invoices are raised in Stripe or not at all, and someone has time to review each import before it posts.

  • Add Autymate When...

Separate entities run their own Stripe accounts, Billing payments settle invoices your team already raised in QuickBooks, or the For Review tab fills faster than anyone can clear it.

One Stripe account and a short review queue? The Stripe Connector may be all you need. Talk to us when a second Stripe account or a second entity turns month-end into a spreadsheet.

From Stripe Activity to a Monitored QuickBooks Workflow

Your Stripe QuickBooks Online integration is tested on real Stripe activity before the first live run.

  1. We Map What Posts Today

We list your Stripe accounts and what each one sells, your QuickBooks plan and companies, whether the Stripe Connector or another app already posts, and what is sitting in Stripe Fees, Undeposited Funds or a Stripe Clearing account.

  2. Choose One Record for Each Invoice

If invoices are raised in QuickBooks and paid through Stripe, QuickBooks keeps the invoice and Stripe payments settle it. If Stripe Billing owns the invoices, QuickBooks does not raise them again.

  3. Agree the Accounts

Products to income accounts, refunds against revenue, and Stripe Tax to Sales Tax Payable.

  4. Decide the Level of Detail

Each charge as its own sale or one entry per day, and how fees, disputes, Capital and each payout post. Thousands of charges a month usually call for less detail per entry, with Stripe's itemized report kept as the backup.

  5. Test on Real Activity

A recent stretch of real charges, refunds and payouts runs through the mapping, and your team checks the result against Stripe's own reports before go-live.

  6. Go Live on the Cutover Date

Autymate runs from your cutover date, Autymate's team monitors each run, and anything the rules cannot place waits for your team.

A Better Fit When Payment Operations and Accounting Need More Control

Businesses whose Stripe accounting integration has outgrown one account and one review queue.

  • Service Businesses That Invoice in QuickBooks

You raise the invoice in QuickBooks and the client pays through Stripe, so a $500.00 invoice reaches the bank as $485.20. Autymate settles the open invoice at full value and posts the $14.80 fee to its own account.

  • Online Stores

Shopify or WooCommerce takes the order and Stripe takes the money, and neither figure matches the deposit. Autymate gives each sale one system of record, so it reaches QuickBooks once.

  • Groups With Several Entities

Two companies in one group, or a brand per entity, each with its own Stripe account. Each account posts to the QuickBooks company that owns it, on one mapping template.

  • SaaS & Subscription Businesses

Annual plans, upgrades and credit notes make Stripe revenue uneven from month to month. Autymate maps plans to the income or deferred revenue accounts your accountant chooses, and releases deferred revenue on the schedule your accountant sets.

Built for Accounting Integrations That Need to Keep Working

Your Stripe products, invoices and companies, posted on rules your team signs off before the first run.

  • Set Up for Your Business

Rules written for how you sell on Stripe: plans, one-off products, invoices and refunds.

  • Support When a Record Is Held

Your team decides each held Stripe record, and Autymate's support is on hand to help.

  • A Trail Back to Stripe

Every posted entry carries a reference back to the Stripe record it came from.

  • One Template, Many Accounts

A new Stripe account or company starts from the same mapping, with only its approved differences.

Stripe QuickBooks Integration FAQs

Intuit's QuickBooks App Store listing says the Stripe Connector by QuickBooks is currently free to QuickBooks customers.

Stripe marketplace accounting apps such as Synder and Acodei are paid subscriptions with a free trial. To connect Stripe to QuickBooks with Autymate, you get a quote from your integration blueprint, built around your Stripe accounts and accounting rules.

Intuit's connector imports Stripe sales, refunds, payouts and adjustments, with gross, net and fee amounts and line items, and each refund is linked to the payout it came out of.

Payouts can also carry holds and disputes, app fee revenue and Stripe Capital payments. Customers and products match by name. New transactions usually appear within two hours, and the connector cannot be refreshed on demand.

Record the full sale, and the fee as an expense.

Stripe takes its fee from each charge before the payout, so the deposit is the net, not your revenue. Through Intuit's connector, the Stripe fees QuickBooks records sit in a Stripe Fees expense account inside the payout's compound deposit, and they do not show separately until the sale is added or matched. In the US, an Instant Payout costs 1.5% (minimum 50¢).

A Stripe payout rarely matches QuickBooks sales because Stripe deducts fees, refunds, disputes, reserves and any Capital repayment before it pays out, and one payout often covers several days of charges.

Sales should sit in QuickBooks at gross, with each deduction on its own line. Stripe's payout reconciliation report lists every transaction behind an automatic payout, which is the starting point for matching.

Stripe deposits show twice when two things record the same money: a Stripe app, such as the Stripe Connector by QuickBooks or a marketplace app, and the bank feed, or an old app left running after a switch.

The payout then arrives once from Stripe and once from the bank. Match the Stripe payout to the bank-feed deposit instead of adding both. With Autymate, one tool posts each Stripe account, so nothing posts twice.

Yes.

Intuit's connector lets you match an imported Stripe payment to an existing invoice or sales receipt. The risk is the reverse: if the payment is added as a new sale, the revenue is counted twice and the invoice stays open. With Autymate, each payment is applied to its open invoice, and any payment it cannot match is held for review.

Yes, with Autymate.

Stripe accounts of separate legal entities each post to their own QuickBooks company on one shared mapping template, with approved differences. Several Stripe accounts in one entity post to one QuickBooks company, each through its own clearing account. Intuit's connector supports one Stripe account at a time today; its help says multiple Stripe integrations are not supported yet and that Intuit is working on it.

When a customer disputes a charge, Stripe withdraws the amount and a $15.00 dispute fee in the US.

Book the amount as disputed funds until the card issuer decides, often two or three months later. If you win, Stripe returns the disputed amount and any counter fee, but keeps the original $15.00 dispute fee. If you lose, the amount becomes a loss.

Charges from the last day or two of a month usually reach the bank in the next month, because Stripe pays out on its schedule and its report dates payouts by estimated arrival.

Booked through a Stripe Clearing account, that money sits as an asset in transit at the close, and the clearing balance should match what Stripe's ending balance shows as unsettled.

Yes.

Intuit's connector imports up to two years of history from a start date you choose at setup. Check what is already in QuickBooks before you pick that date, or the same months can be recorded twice. With Autymate, you set the cutover date, and history before it stays as it is, or Autymate brings it in through a separate historical run checked against Stripe's reports.

Yes.

Autymate builds Connect accounting around the charge types your platform uses, because the charge type decides whether the platform or the connected account carries each charge, refund and dispute. Application fees post as platform revenue, transfers to connected accounts post to accounts of their own, and each connected account's activity lands in the QuickBooks company your accountant chooses.

Intuit's connector suits one Stripe account and a volume someone can review.

Businesses add a Stripe accounting integration from Autymate when Stripe Billing invoices also live in QuickBooks, when several entities run their own Stripe accounts, or when the review queue grows faster than anyone can clear it. Beyond a basic Stripe QuickBooks sync, Autymate holds anything that needs a decision and posts the rest to the company that owns it.
