Square QuickBooks Integration

Turn every Square location's sales, tax, tips and gift cards into QuickBooks Online entries your team can close on.

Intuit's Square Connector by QuickBooks now imports every Square sale on its own line, so a store with hundreds of sales a day sends hundreds of lines to review. Autymate builds a Square to QuickBooks Online integration around your accounting rules. Each store's day posts as one entry or sale by sale, whichever your team closes on, tips and gift cards map to their own accounts, each franchisee posts to its own QuickBooks company, and anything that needs a decision is held with the reason. QuickBooks is one of the 300+ tools we connect.

Does Square Integrate With QuickBooks Online?

Yes, you can integrate Square with QuickBooks Online using Autymate. Intuit also offers its own Square Connector by QuickBooks, which imports Square sales, fees and payouts into QuickBooks Online. When you connect Square to QuickBooks with Autymate, the integration follows your accounting rules: which QuickBooks location or company each store posts to, where tips and gift cards go, how much detail each day carries, and what waits for review.

  • Square Connector by QuickBooks

    • Imports each Square transaction with its net amount, fees, taxes, discounts, service charges and items.
    • Posts items it cannot match to a default "Square Sales" item.
    • Records each payout as a bank deposit, with fees in a Square Fees expense account.
    • Imports up to two years of history; new transactions usually appear within two hours.
  • Square QuickBooks Integration With Autymate

    • Each store posts to its own QuickBooks location, class or company.
    • One mapping template serves every store, with approved differences by store.
    • A record that needs a decision is held for review with the reason.
    • Autymate's team monitors your runs after go-live.

What Can a Square QuickBooks Integration Use?

A Square POS QuickBooks integration draws on six parts of Square, from the item catalog to the deposit.

  • Items, Categories & Modifiers

Every sale carries its items, modifiers and categories, and category is usually how finance wants revenue split. Square treats a renamed item or category as a new entry in its reports, so a rename can quietly create an unmapped category.

  • Tax, Discounts & Service Charges

Each Square tax is either added on top of the price or already included in it, and Square calculates it line by line. Discounts and comps are reported apart, and service charges can include an automatic gratuity.

  • Tips & Gift Cards

Square reports card tips, gift card sales and gift card redemptions on their own lines. A Square eGift card is redeemable at all of a seller's locations, so the store that sold it is often not the store that redeems it.

  • Card, Cash & Other Tenders

Only card payments move through Square, so the Square payments QuickBooks sees inside a deposit are card payments alone. Cash goes in the drawer, and checks or other tenders recorded in Square are paid outside it, so each tender needs its own account.

  • Deposits & What Comes Out of Them

The deposit is what remains of the card payments after Square's fees, refunds, disputes, loan repayments and instant transfer fees. In the US, payments before 5 PM Pacific usually reach the bank the next business day.

  • Locations & Bank Accounts

One Square account can hold many locations, and each location can share one bank account or send its deposits to a bank account of its own. Square Payroll connects to QuickBooks Online separately, and Square Checking is a bank account of its own.

Standardize Square Accounting Across Stores, Locations, and Entities

Square multi-location accounting starts with one decision: where each store's day belongs in QuickBooks.

  • One Mapping Template for Every Store

The same category, tender, tip and gift card rules serve every store, whether the stores share one QuickBooks company or each has its own. Opening store 12 means copying store 11's rules, then approving the differences.

  • Approved Differences by Store

A store with a catering arm or a seasonal patio bar gets its own approved rows for that revenue. The rest of its mapping matches the network, so every store's books read the same way.

  • Each Store to Its Own QuickBooks Location

Stores that belong to one company post to their own QuickBooks location or class, so the owner can read each store's P&L. Autymate plans the structure around your QuickBooks plan's class and location limits, so adding stores never means rebuilding the books.

  • A Franchisee With Its Own Square Account

Square's franchise setup gives each franchisee its own Square account, and usually its own QuickBooks company. With Autymate, each franchisee's sales post to that franchisee's company, on the same template as every other store.

Why Square Deposits Rarely Match Your Sales

Square payout reconciliation comes down to six figures between a store's sales and its deposit.

  1. Net Sales

Our example store sells $2,000.00 of items on Friday the 31st. Take off $100.00 of discounts and a $50.00 return, and net sales are $1,850.00.

  2. Tax and Tips on Top

Customers also paid $148.00 of sales tax and $180.00 of card tips, so the store collected $2,178.00. The tax belongs to the state and the tips belong to staff.

  3. Cash Stays Behind

$300.00 was paid in cash and sits in the drawer until someone takes it to the bank. Only the $1,878.00 paid by card travels through Square.

  4. Fees Come Off First

Square takes its processing fee from each card payment before it sends the deposit, here $52.86. Since April 11, 2023, Square in the US no longer returns the fee when a sale is refunded.

  5. Loan Repayments and Holds

On other days the same balance also repays a loan with Square and holds any disputed sale, so the deposit comes in lower again. Autymate gives each its own account.

  6. The Deposit

$1,825.14 reaches the bank on Monday the 3rd, because Friday's deposit waits over the weekend. On the 31st that money is in transit, and Autymate matches it to Friday's sales when it lands on Monday.

How Exceptions Are Handled in a Square QuickBooks Sync

Autymate holds any Square record that needs a decision and tells your team exactly why.

How Exceptions Are Handled in a Square QuickBooks Sync
SituationWhat it means in QuickBooksHow Autymate handles it
A store's days stop arrivingDays go missing without warning. One owner lost a Friday's and a Saturday's payouts after an update, and one business could not import daily sales from late March into late June.A store that sent nothing for the day is flagged, its days post once the data arrives, and Autymate's team monitors the runs.
The deposit does not match the day's Square salesThe gap sits in the six figures above: tax, tips, cash, fees and holds, or a deposit still in transit at month-end.Autymate maps each part of the day to its own account and matches what remains to the Square deposit, so your bookkeeper sees tax, tips, cash and fees on separate lines.
The same Square sales arrive twiceImported sales and a bank-feed deposit both get added, or a connector update imports history again. One bookkeeper found 57 pages of back-dated sales, over $150,000 going back two years.Autymate works alongside Intuit's Square Connector so nothing posts twice: one system posts Square sales, and every rerun is checked against what Autymate already posted.
A new item or category has no QuickBooks matchThe sale lands on a catch-all "Square Sales" line, and product reporting loses its detail. The sale waits in review, tagged with the Square category that needs an account.
Gift card sales and card tips land as incomeSales are overstated, and the gift card and tips balances the business owes are missing from the balance sheet.Autymate maps gift card sales and tips to their liability accounts, so sales show only what the stores earned.
A loan repayment to Square is booked as a feeExpenses are overstated and the loan balance in QuickBooks never goes down.Autymate posts each repayment to the loan account, apart from processing fees, so the loan balance goes down as Square collects.

Five Controls on Every Square Run

Square QuickBooks automation runs the same checks on every store day, before and after it posts.

  • Category Mapping

Each sale's category, location and company are matched to the approved accounts before posting, so a category renamed in Square waits for mapping.

  • Store Coverage

Every store is expected every business day. A store that sent nothing is flagged, and its day posts once the data arrives.

  • Duplicate Prevention

Autymate keeps track of what each run posted, so retrying or reprocessing a store's day does not post its sales twice.

  • Held for Review

A record that needs a judgment call, such as a new category or a store with no mapping, waits for your team's decision with the reason.

  • Monitoring

Autymate's team monitors your runs, so a store or category that needs attention is seen early.

When the Square Connector Is Enough, and When to Add Autymate

  • Keep the Square Connector When...

You run one Square account into one QuickBooks company, the day's sales are few enough to review one by one, and the deposits tie to the bank without a spreadsheet.

  • Add Autymate When...

Several Square accounts need to post into one QuickBooks company or into each franchisee's own, or hundreds of sales a day call for less detail per store. It also fits when tips and gift cards keep landing in sales.

If the Square Connector already works for you, keep it. Talk to us when opening the next store means another afternoon of fixing tips and gift cards by hand.

From Square Activity to a Monitored QuickBooks Workflow

Your Square to QuickBooks Online integration goes live after six steps, with real store days tested before launch.

  1. We Record Your Current Setup

We note your Square accounts and locations, your QuickBooks plan and companies, whether the Square Connector or another app is already posting, and what it has left in Square Sales, Square Fees and Undeposited Funds.

  2. Decide Which System Posts

Set which Square activity Autymate posts, so Autymate works alongside Intuit's connector or any other app and nothing posts twice.

  3. Build the Mapping Blueprint

Map categories, tax, discounts, tenders, tips, gift cards and locations to QuickBooks accounts and companies, including the fees, refunds and loan repayments inside each Square payout.

  4. Set the Rules for Exceptions

Together we agree what happens to a new category, a store with no data for a day, a refund and a gift card redeemed at another store.

  5. Test With Real Days

Test with real store days, including a weekend, a refund and a busy Friday, and compare each with the Square sales summary.

  6. Go Live and Monitor

Autymate goes live with held-record review and duplicate control, and Autymate's team monitors each run. Mapping changes are versioned as stores, menus and categories change.

A Better Fit When Square and QuickBooks Need More Accounting Control

Operators running Square across several stores who want a Square accounting integration their finance team owns.

  • Restaurants, Bars & Coffee Shops

Card tips, automatic gratuities, cash drawers and weekend deposits that land on Monday make each deposit hard to match to the day's sales. Tips map to Tips Payable, and Autymate posts each store's day as one entry when that is how your team closes.

  • Retail Stores

Gift cards, returns and category reporting matter more than single receipts. Gift card sales map to a liability account, and a renamed category is held for mapping instead of vanishing into "Square Sales".

  • Franchise & Multi-Unit Operators

Each franchisee often runs its own Square account and its own QuickBooks company. One template brings every store onto the same accounts, whether a store has one owner or many.

  • Bookkeepers & Accounting Firms

Firms closing the books on Square for several clients get held records with a reason and what to check, store by store.

Built for Accounting Integrations That Need to Keep Working

Your stores keep selling in Square while Autymate's team monitors each day's run into QuickBooks.

  • Set Up for Your Business

Your categories, tenders, tips, gift cards, locations and companies, mapped to your chart of accounts and signed off by your team.

  • Nothing Guessed

A new category or an unmapped store is held for your team's decision, with what to check, and support is on hand.

  • Every Entry Points Home

Each QuickBooks entry carries a reference back to the Square day behind it, and every mapping change is versioned.

  • Watched After Launch

Autymate's team monitors your runs after go-live, store by store, as the network grows.

Square QuickBooks Integration FAQs

Intuit's Square Connector by QuickBooks is currently free to QuickBooks customers, and Square Payroll has its own connection to QuickBooks Online.

Marketplace accounting apps charge monthly, often per location. To connect Square to QuickBooks with Autymate, the cost is scoped in your integration blueprint.

Yes, with Autymate: several Square accounts post into one QuickBooks company, each to its own location or class, on one shared template, and a franchisee can post to its own company instead.

Intuit's connector does not do this. Its help says it does not support multiple Square integrations at once, and users quote its error message: "We currently only support one Square connection per QuickBooks company."

Yes, with Autymate.

Each store posts to its own QuickBooks location or class, or to a company of its own. Intuit's help lets you choose which Square locations to import but describes no location or class mapping. Location and class tracking needs QuickBooks Online Plus or Advanced, and Plus allows 40 classes and locations combined.

Because the deposit is what is left after tax, tips, cash, fees and holds.

Cash never enters the deposit, card tips and tax ride inside it without being revenue, and loan repayments and disputed sales come out of the same balance. Friday's sales usually arrive Monday. In Square payout reconciliation, Autymate gives each of those its own line and matches what remains to the deposit.

Usually because the same money was added twice: once as imported Square sales and again as a deposit from the bank feed.

A reconnection or connector update can also import history again, sometimes going back two years. In a Square QuickBooks sync from Autymate, one system posts Square sales and deposits are matched instead of added, so nothing posts twice.

Users of the Square Connector most often report days that never import, sometimes for weeks.

A fully processed transaction usually appears within two hours, and you cannot refresh on demand. Before reconnecting, check the dates already imported, because a new connection can import up to two years of history. With Autymate, a missing store day is flagged by the store-coverage check and posts once the data arrives.

Square takes its processing fee from each payment before the deposit.

Intuit's connector includes the fees in each payout deposit and categorizes them to a Square Fees expense account, so the Square processing fees QuickBooks records do not show as separate lines in the transaction list. Instant and same-day transfer fees are separate charges on the transfer itself.

Square calculates sales tax line by line, while QuickBooks can calculate it on the taxable total, so each sale can round differently.

One user reports gaps of a cent to fifteen cents, and discounts imported as separate lines can make the tax wrong. Autymate posts the tax Square calculated, so the books stay in line with your Square sales tax report.

Both are liabilities, not sales.

A gift card sale is money owed to the customer until the card is spent, and a Square eGift card sold at one store can be redeemed at another. Card tips arrive inside the Square deposit but belong to staff, so they sit in Tips Payable until payroll pays them out. In a Square POS QuickBooks integration from Autymate, each maps to its own account, and a redemption releases the card's balance.

A Square Capital repayment is a fixed percentage of each day's card sales, withheld before the deposit.

It repays a loan, so it reduces the loan balance in QuickBooks. When a customer disputes a charge, Square holds the disputed amount until the bank decides. If the dispute is lost, the amount becomes a loss and the original processing fee is not returned.

It depends on volume.

Intuit's current connector imports transactions individually, and in August 2025 an Intuit staff reply said the US connector "no longer offers the summary view." A store with hundreds of sales a day usually wants one entry per store per day, split by category, tax, tips and tender. With Autymate, each store posts sale by sale or as one daily entry, whichever your team closes on.

Most Square sellers start with Intuit's connector.

Operators add a Square accounting integration from Autymate when the network grows past what one person can review: franchisees on their own Square accounts, hundreds of sales a day, and tips or gift cards landing in sales. Autymate's team builds the rules with your finance team, holds anything that needs a decision, and monitors your runs.
