Melio QuickBooks Integration

Pay bills in Melio while the supplier bills behind them reach QuickBooks coded the same way in every company and store.

Melio pays the bills and its own sync writes them to QuickBooks Online. A Melio to QuickBooks integration from Autymate works alongside that sync and handles the work around it: supplier invoices from your purchasing, inventory or POS systems posted as bills on the right account, class and location before Melio pays them, one set of rules for every company file your group runs, and Autymate's team monitoring every run.

Does Melio Integrate With QuickBooks?

Yes, you can integrate Melio with QuickBooks Online using Autymate. Melio also runs its own sync with QuickBooks Online and Desktop, which keeps bills, vendors and bill payments in step. Autymate works alongside that sync: it codes and checks bills from your purchasing, inventory or POS systems before they reach QuickBooks, applies one mapping template across several company files, and holds anything unclear for review.

What Can a Melio QuickBooks Integration Use?

The records a Melio QuickBooks Online integration works with, checked against Melio's help center on October 13, 2026.

  • Bills and Line Items

Each vendor invoice is a bill with its number, dates, amount, location and one or more lines. Every line carries a category or product, quantity, rate, class and memo, and the invoice image travels with it. The location decides which store a supplier cost lands in, and the lines decide the expense account and department.

  • Vendors

Name, email and phone sync both ways; street address and mobile do not, so the address on a 1099 vendor is the one kept in QuickBooks. On the first connection Melio offers matches for vendors already in QuickBooks, and a vendor skipped at that step cannot be linked later.

  • Bill Payments

When a payment is scheduled, QuickBooks receives a bill payment with the vendor, the bank or card account, the date, a reference number and the amount. Once it is scheduled, the bill leaves the open list in both systems.

  • Payment Methods and Funding Accounts

Each Melio bank account and card links to its QuickBooks twin in Melio's sync settings. A method added before the connection posts under a funding source called MelioChecks instead, which Melio says can produce duplicate payment entries against the bank.

  • Vendor Credits

Credits raised in QuickBooks come into Melio on Boost and higher plans, and applying one in Melio lowers its balance in QuickBooks. Credits start in QuickBooks, which suits teams whose returns and rebates are already recorded there.

  • Fees

Melio charges by method: 2.9% when a card funds the payment, $1.50 for a paper check, $0.50 for each standard ACH beyond the plan's free allowance, and 1% (up to $75) for instant or same-day delivery. Fee mapping in Melio decides which QuickBooks account receives them, and Autymate matches every fee to the payment it belongs to, so payment costs stay on your fee account and apart from supplier costs.

Standardize Melio Accounting Across Multiple QuickBooks Companies

Multi-entity Melio accounting pairs each company file with its own Melio organization, all on one template.

  • Reusable Mapping Template

One set of rules for supplier categories, expense accounts, classes and locations serves every company in the group, whether that is three restaurants or forty franchise units. A new location starts from the template on its first bill instead of a blank chart.

  • Entity-Aware Routing

Autymate sends each supplier invoice from your other systems to the company that owes it, so Bayside LLC's produce bill lands in the Bayside file, or to its own location or class when several stores share one file.

  • Controlled Local Exceptions

A store with its own produce supplier or a local repairs account keeps that difference as an approved location-level adjustment, while the rest of its coding stays on the group template.

  • Centralized Review

Group finance sees, company by company, which stores sent no supplier invoices for the period and which bills Autymate is holding for a decision, so each held bill gets a decision before the period closes.

How Does a Melio Bill Payment Post in QuickBooks?

When you schedule a payment in Melio, its sync writes a QuickBooks bill payment against the bank or card account linked to that payment method, and the bill drops out of your open payables. If the method was never linked, the payment posts under MelioChecks instead. Melio debits your account days before the vendor is paid, and a card-funded payment carries a 2.9% fee that belongs on your fee account.

  1. The Invoice Becomes a Bill

A supplier invoice is entered in QuickBooks, forwarded to Melio's bills inbox, keyed in Melio or posted by Autymate from your purchasing system. QuickBooks holds an open bill in accounts payable, coded line by line.

  2. Someone Approves It

On Core and higher plans, Melio approval rules route the bill by amount, by vendor or by who scheduled it. Nothing changes in QuickBooks yet; the bill stays open.

  3. The Payment Is Scheduled

QuickBooks receives a bill payment against the account linked in Melio. A payment scheduled late in the month can show in QuickBooks before the money leaves the bank, so Autymate's close check applies one cut-off rule in every company file.

  4. Melio Debits Your Account

Melio takes the money first. A check is delivered five to seven business days after the debit date and a standard ACH in about three, so the bank shows the cash gone before the vendor sees it.

  5. The Bank Line Arrives

The debit reaches the QuickBooks bank feed and is matched to the bill payment already there, not added as a new expense. A card-funded payment shows on the card's feed instead, and its fee belongs on your fee account, not the vendor's bill.

  6. Month-End Ties Out

Melio payment reconciliation is done when accounts payable, the bank or card register and the paid payments in Melio's Pay dashboard agree. Autymate reconciles all three in every company file and holds any difference for your team's decision before the period closes.

Melio Payment Situations That Need a Decision at Close

Where Melio's sync leaves a decision at close, and where a Melio accounting integration from Autymate steps in.

  • A Bank Line With Two Matches

One QuickBooks user described the bank feed matching a card-funded Melio payment "by creating another transaction of the same amount for that vendor". Linking every payment method in Melio's sync settings before the first payment gives each debit one bill payment to match, and Autymate's close check flags any payment that still posts under MelioChecks.

  • A Check That Was Never Cashed

From day 15 Melio lets you void an undeposited check and refund or resend it. The void stays in Melio, so the original bill payment remains in QuickBooks until it is reversed, and the reversal and the resend together leave one payment on the vendor.

  • A Card Payment and Its Liability Account

A card-funded payment belongs against the card's liability account, so it clears when the card statement is paid, not when the bank is debited. Linking the card in Melio to its QuickBooks credit card account keeps the payment off the bank register.

  • A Supplier Invoice Sent Twice

Distributors resend PDFs to purchasing systems. Autymate checks vendor and invoice number against the bills already in QuickBooks before posting, holds a repeat for review instead of posting it again, and gives every bill a reference back to its source document.

  • A Vendor Already in QuickBooks

Suppliers often already sit in QuickBooks under a slightly different name, so a fresh entry turns one supplier into two. Autymate matches the supplier on every bill it posts to its existing QuickBooks vendor in each company file, and holds a new name for review rather than creating a near-duplicate.

  • Old Open Bills on the First Sync

On the first connection Melio pulls every unpaid QuickBooks bill, including bills paid by hand but never closed, which then show as payable. Closing the stale ones first, and reading the audit log after the first sync, keeps the opening list honest.

Controls Around Every Supplier Bill Before Melio Pays It

Checks on the bills Autymate posts, so Melio pays what your accountant would code.

  • Completeness

Every company in the group sent its supplier invoices for the period, and a store that sent nothing is flagged.

  • Map

Categories, items, classes and locations follow the template, with approved local differences.

  • Validate

A bill with an unknown vendor, a missing location or an inactive account is held with the reason and what to check.

  • Prevent Duplicates

Vendor and invoice number are checked before posting, so a resent invoice from your other systems waits for review.

  • Hold for Review

Anything Autymate is unsure about waits for your team's decision instead of being guessed into QuickBooks.

  • Monitor

Autymate's team monitors your runs, so an expired connection or a held bill is picked up early.

Setting Up Melio and QuickBooks Across Every Company File

Five steps from your first call to a Melio to QuickBooks integration running on one template.

  1. Map What Already Syncs

List each Melio organization, its QuickBooks file, its plan and its payment methods, and note which methods are not yet linked to a QuickBooks account.

  2. Decide Where Bills Start

Set which bills Autymate posts from purchasing, inventory or POS systems and which your team enters in Melio, so every invoice has one way in and nothing posts twice.

  3. Agree the Template

Set the supplier categories, items, classes, locations and entity routing, plus each store's approved differences.

  4. Test a Closed Month

Replay a month the group has already closed through the template, including a resent invoice and a bill with an unknown vendor, and compare the bills Autymate would have posted with the bills your team entered.

  5. Go Live and Monitor

Autymate runs every company file on your schedule with the template tested on the closed month, and Autymate's team monitors each run.

Built for Finance Teams That Pay Suppliers Through Melio

The payments run in Melio; the coding and month-end checks run with Autymate.

  • Bills Coded Before Payment

Supplier invoices reach QuickBooks with account, class and location already set, so Melio pays a bill your accountant would have coded the same way.

  • One Template, Many Company Files

Group finance reads every company's supplier costs on the same accounts, classes and locations, so store-to-store comparisons start from the same accounts.

  • QuickBooks Online and Desktop Together

With Autymate, companies in one group post to QuickBooks Online or Desktop side by side, and the same template codes their bills whichever version each company file runs.

  • Every Bill Traces to Its Source

Each bill Autymate posts carries a reference back to the invoice in your purchasing or POS system, so a reviewer can trace it to the original, and support is on hand.

Melio QuickBooks Integration FAQs

The Melio QuickBooks Online integration starts in Melio: open Settings, then Sync & Import, and connect QuickBooks Online with the QuickBooks Primary Admin on hand.

The company name and email should match in both systems. The first sync pulls every unpaid QuickBooks bill and offers vendor matches only once, so closing out stale bills and merging duplicate vendors first gives Melio a clean start. Then link each payment method to its QuickBooks account.

Yes, as a separate app.

Intuit discontinued the Bill Pay powered by Melio experience inside QuickBooks Online on May 20, 2024 and cancelled payments scheduled after June 18, 2024. A standalone Melio account connected to QuickBooks was not part of that change. Xero completed its purchase of Melio in October 2025, and Melio's Xero FAQ, published before the close, says it will continue to support QuickBooks Online and Desktop users.

The Melio QuickBooks sync is two-way for bills, vendors and scheduling or cancelling a payment.

Creating, editing and deleting a bill syncs both ways, and a bill marked paid in either system updates the other. Editing, deleting or voiding a bill payment does not sync, and vendor credits travel only from QuickBooks into Melio, on Boost and higher plans. Those one-way gaps are where reconciliation differences start.

MelioChecks is the funding source Melio assigns in QuickBooks when a payment method was added in Melio without being linked to a QuickBooks bank or card account.

Melio notes it can produce duplicate payment entries against your bank statement. Linking the method in Melio, under Payment methods and Edit sync details, sends the payments that follow it to the right QuickBooks account.

Usually for one of three reasons: the payment method is not linked, so the payment sits under MelioChecks; Melio debits your account days before the vendor is paid; or one debit settles several bills.

Matching works when each payment method points at the right account and you expect the debit before the delivery, and Autymate matches each card fee to the payment it belongs to.

Melio added transaction fee mapping for QuickBooks Online users under Settings, Sync & Import, so Melio's transaction fees can post to an account you choose instead of Uncategorized Expense, where unmapped fees tend to collect.

With fees on their own account, the cost of paying suppliers reads as one line on the profit and loss.

Each Melio account connects to one QuickBooks company file, and a single Melio login can hold several organizations, each with its own connection, which is also how an accounting firm connects each client's file.

A group with eight companies runs eight Melio and QuickBooks pairs, and Autymate applies one mapping template to all of them, so the bills Autymate posts in all eight files are coded the same way.

Yes.

Class on each bill line and location on the bill sync both ways between Melio and QuickBooks Online, along with category, product or service, quantity, rate, memo and the invoice image. On QuickBooks Online Plus you can use 40 classes and locations combined, so Autymate designs the store and department structure around that cap, using Advanced or separate company files when a group outgrows it.

Yes.

The Melio QuickBooks Desktop integration connects QuickBooks Desktop for Windows through the QuickBooks Web Connector, one company file per Melio account, and Melio does not support switching that account to a different company later. Melio's own pages differ on which plan and Desktop version are required, so both are worth confirming with Melio. With Autymate, companies in one group post to QuickBooks Online and Desktop side by side.

When checked on October 13, 2026, Melio's free Go plan synced only the first 10 payments with QuickBooks Online, and the paid plans from Core at $25 a month synced without that cap.

Vendor credits need Boost or higher, and Melio's own pages differ on which plan includes QuickBooks Desktop, so the pricing page is the place to confirm before you choose.

Melio.

QuickBooks only receives the data Melio sends, and Intuit's support routes sync questions to Melio. The QuickBooks Primary Admin makes the reconnection; one accountant, writing in the Woodard Report in November 2024, walked several clients through reconnecting after a Melio plan change. Autymate's team monitors your runs, and Autymate flags any company file whose Melio payments stop reaching QuickBooks, so a gap surfaces before close.

No.

Melio's QuickBooks sync is Melio's own and stays in place. Autymate is a separate Melio accounting integration built for your business that works with QuickBooks and the systems around it, and QuickBooks is one of 300+ tools Autymate connects. Autymate works alongside Melio's own QuickBooks sync: each bill has one way into QuickBooks, so nothing posts twice.
